Ranks] The general shinobi ranks still exist from the future. This includes Academy Students, and the rest. While they might not operate the same way they do in the manga, they do still exist. A Genin can run around on a cell if that is how the clan operates, while a single Genin could work under a Chūnin and/or Jōnin. It all depends on how a particular clan operates. Should you move on your own, you are judged based on what your clients view you as.
Positions] Clans are all able to have their own individual ranks within themselves. For example, you could be a Jōnin to the world, but in your clan, you could be whatever. It all depends on your clan, once again. In this timeline, there are no such things as Kage. There are Lords, but they are lords of estates. So who leads a clan, you might ask? The Jōnin, being the most powerful would rule their clans. However, out of the Jōnin, a single must be selected to operate at the clan's lord.

Just a brief overview on ranks in this time line.
Academy Students] Work under senior members of their clans to learn the basic ropes of being a shinobi. There is an academy in every clan. It might not be a formal clan, but anyone that becomes a shinobi undergoes an academy phase, in which someone above them trains them in the basic arts.
Genin] Genin, depending on clans, move with a cell, or study directly a senior shinobi. They go on official missions though they are all low-ranking unless otherwise stated. They ascend to Chunin when the leader of their clan, or the Daimyo of their clan's resident country appoints them of the position.
Chunin] Chunin are the field ninja. They do the most missions, and near all the work in the field. They can lead teams, and are basically the all around ninja. It is rare for a shinobi to ascend past the Chunin rank.
Jonin] Jonin are typically the shinobi that govern their clans as the most skilled of the bunch. Because it is the highest rank, it is extremely difficult to ascend from Chunin to Jonin. Usually, it is through outstanding service, etc., however one can be appointed of the position either by their clan leader, or the Daimyo of their country.
